Faulty Roof on 323i cab on a V plate

   The 'switch' for the hood is still blinking in my car, and I�m unsure that the roof is closed properly. Even though it appears to look closed and secure!
The motor (for the hood)appears to be working. Though it did halt and start after a couple of minutes?  
This problem started when I recently had an amp and base box fitted in the car. Could this be the cause of the problem? 
Please advice
